If the supply authority is providing my site with 600v wye would a 600v delta to 120/208 wye transformer still work?
I would just cap the neutral on the primary side.

Transformer doesn't care if its Wye or Delta coming in on the primary. You will only have spots on the primary to hook up your 3 ungrounded conductors and EGC anyway.

Also, there's no place to land the 347/600 neutral so do not run it.

As noted, a ∆ transformer is 3Ø 3 wire plus the ground. Nothing else.
